  • Signatures of selection in indigenous Chinese cattle genomes reveal adaptive genes and genetic variations to cold climate.

    Cold climate shapes the genome of animals and drives them to carry sufficient genetic variations to adapt to changes in temperature. However, limited information is available about the genome-wide pattern of adaptations to cold environments in cattle. In the present study, we used 777K SNP genotyping (15 Chinese cattle breeds, 198 individuals) and whole genome resequencing data (54 cattle breeds of the world, 432 individuals) to disentangle divergent selection signatures, especially between the cold-adapted (annual average temperature of habitat, 6.24 °C to 10.3 °C) and heat-adapted (20.2 °C to 24.73 °C) Chinese native cattle breeds. Genomic analyses revealed a set of candidate genes (e.g., UQCR11, DNAJC18, EGR1, and STING1) were functionally associated with thermogenesis and energy metabolism. We also characterized the adaptive loci of cattle exposed to cold temperatures. Our study finds new candidate genes and provides new insights into adaptations to cold climates in cattle.

  • Fatty acid profile, mineral content, and palatability of beef from a multibreed Angus-Brahman population.

    Consumers demand meat that is both healthy and palatable, 2 attributes of meat that are affected by lipid content. Many cattle in the southern United States are Bos indicus influenced, as this improves the ability to survive and thrive in these subtropical regions. However, these animals tend to have leaner carcasses and less marbled meat products. Thus, the objective of this study was to examine the effect of percent Brahman genetics on carcass characteristics, palatability, fatty acids profile, and minerals content in LM of steers from a multibreed population ranging from 100% Angus to 100% Brahman. Breed effect was significant for birth weight (P = 0.0003), weaning weight (P < 0.0001), HCW (P < 0.0001), dressing percentage (P = 0.0008), ribeye area (P = 0.002), quality grade (P < 0.0001), and marbling score (P < 0.0001), and all these traits except dressing percentage decreased as the percentage of Brahman increased. Among palatability traits, breed group had a significant effect only on tenderness (TEND) and connective tissue (CT) scores (P < 0.0001). Least squares means decreased from Angus (5.75 ± 0.13 TEND score and 6.29 ± 0.14 CT score, respectively) to Brahman (4.84 ± 0.10 TEND score and 5.49 ± 0.11 CT score, respectively) as indicated by a significant linear effect. Breed group significantly affected the percentage of several individual fatty acids, saturated fatty acids (SFA), and polyunsaturated fatty acids (PUFA), but not monounsaturated fatty acids (MUFA). The 100% Angus group had the highest percentage of SFA at 49.92%, which was significantly higher (P < 0.05) than the SFA percentage in the 50%, 75%, and 100% Brahman breed groups. Brangus animals also had an increased SFA percentage compared with the 100% Brahman animals (P < 0.05). No significant effect was identified for the concentration of PUFA across the 6 breed groups (P = 0.14). Least squares means decreased from 100% Angus to 100% Brahman for concentration of total fat, SFA, and MUFA (g/mg meat). The concentration of magnesium (P < 0.0001), phosphorus (P = 0.06), and potassium (P = 0.06) increased as the percentage of Brahman increased. Our study shows that breed has a significant effect on the fatty acid profile of beef. Cattle with high Brahman percentage, which are characterized by lower marbled meat, will present a more favorable healthfulness profile with reduced content of SFA and MUFA but the same content of PUFA as purebred Angus animals.

  • Genetic variation and phylogenetics of Lanyu and exotic pig breeds in Taiwan analyzed by nineteen microsatellite markers.

    The Lanyu pig is an indigenous miniature pig breed on Lanyu Islet near Taiwan, with a mitochondrial DNA genetic lineage remote from Asian and European pig breeds. The unknown population genetic structure and increased inbreeding among the small population of conserved Lanyu pigs is now of great conservation concern. Additionally, the presence for more than a century of exotic pig breeds in Taiwan has made gene introgression from exotic pig breeds into Lanyu pigs very possible. The present study thus aimed to investigate nuclear genetic variation within the conserved Lanyu pigs and the phylogenetic relationship and possible genetic introgression between Lanyu and exotic pig breeds by determining the polymorphism of 19 microsatellite loci. In the neighbor-joining tree constructed from 7 pig breeds based on Cavalli-Sforza and Edward chord genetic distances, 3 major clades were recognized, in which the Asian and European breeds were separately clustered into 2 clades with a 93.0 and 99.9% bootstrap confidence value, respectively. All individuals of the Lanyu breed formed a unique subclade within the Asian clade based on the distance of the proportion of shared alleles, -ln(ps), suggesting that the Lanyu breed possesses a unique nuclear genetic structure and that no nuclear gene introgression from exotic breeds into the conserved Lanyu pigs has occurred in recent history. Fifteen of 19 microsatellite loci deviated from Hardy-Weinberg equilibrium (by Wright's statistic), suggesting a significant loss of heterozygosity in the conserved population. The valuable nuclear genetic structure and phylogenetic information should assist future conservation and population management of Lanyu pigs.

  • Preweaning efficiency for mature cows of breed crosses from tropically adapted Bos indicus and Bos taurus and unadapted Bos taurus breeds.

    Production data were collected on mature cows produced by mating Angus and Hereford (pooled AH), Brahman (Bh) and Boran (Br), and Tuli, a tropically adapted Bos taurus, sires by AI or natural service to Angus and Hereford cows. These cows were mated to Charolais bulls for the purpose of this study. Within each sire breed of cow, cows were assigned randomly to one of three feeding rates, 49 or 76 g of DMI/ BW0.75 or ad libitum (10 to 12 cows/feeding rate group), with weekly individual animal feed consumption recorded. Lactation yields were recorded via the weigh-suckle-weigh protocol at approximately 14, 28, 56, 84, 112, 140, 168, and 196 d postpartum for each cow/calf pair. Means for milk yield at peak lactation, total milk yields, calf birth weight, age-adjusted weaning weights, preweaning daily gain, and feed efficiency were estimated. Peak yield (kg/d) for Bh (10.3 +/- 0.36) was greater (P < 0.05) than for Tuli (9.0 +/- 0.31). Total yield (kg, 212 d) for Bh (1802 +/- 68) was greater (P < 0.05) than for Tuli (1532 +/- 59). Birth weight of AH (44 +/- 0.9) was heavier than for Bh and Br (P < 0.05). Preweaning daily calf gain (g/d) and adjusted weaning weight (kg) of Bh (813 +/- 28, 212 +/- 6.1) and Br (766 +/- 24, 202 +/- 5.1) differed (P < 0.05) from AH (589 +/- 24, 169 +/- 5.2) and Tuli (634 +/- 24, 176 +/- 5.3). Efficiency estimates (grams of adjusted weaning weight/kilograms DMI of the cow) for Bh (88 +/- 2.5) and Br (85 +/- 2.1) exceeded (P < 0.05) those for Tuli (74 +/- 2.1) and AH (73 +/- 2.1). Bos indicus breed crosses exhibited greater peak and total yield, lower birth weight, greater daily gain and adjusted weaning weight, and higher feed efficiency than did Bos taurus breed crosses (P < 0.05). Total yield, daily gain, adjusted weaning weight, and feed efficiency were higher (P < 0.05) for cows sired by bulls from tropically adapted breeds, and the peak yield was less (P < 0.10). Tuli exhibited lower total yield and birth weight than did Angus/Hereford (P < 0.05). The efficiency of crossbred Tuli cows did not differ from Angus/Hereford F1 females, but neither equaled the efficiency of crossbred cows produced using Bos indicus breeds.

  • Effects of DGAT1 variants on milk production traits in German cattle breeds.

    Various QTL mapping experiments led to the detection of a QTL in the centromeric region of cattle chromosome 14 that had a major effect on the fat content of milk. Recently, the gene encoding diacylglycerol O-acyltransferase (DGAT1) was proposed to be a positional and functional candidate for this trait. This study investigated the effects of a nonconservative lysine to alanine (K232A) substitution in DGAT1, which very likely represents the causal mutation, on milk production traits. Existing granddaughter designs for Fleckvieh and German Holstein, the two major dairy/dual-purpose breeds in Germany, were used to estimate allele frequencies and gene substitution effects for milk, fat, and protein yield, as well as fat and protein content. A restriction fragment length polymorphism assay was applied to diagnose the K232A substitution in DGAT1. Estimates of the allele frequencies for the lysine-encoding variant were based on maternally inherited alleles in sons and amounted to 0.072 for Fleckvieh and 0.548 for German Holstein. Effects of DGAT1 variants on content traits were pronounced; estimates of the gene substitution effect for the lysine-encoding variant were 0.35 and 0.28% for fat content and 0.10 and 0.06% for protein content in Fleckvieh and German Holstein, respectively. Conversely, negative effects of the lysine variant of -242 to -180 kg for Fleckvieh and -260 to -320 kg for German Holstein were revealed for milk yield from first to third lactation, resulting in enhanced fat yield of 7.5 to 14.8 kg in Fleckvieh and 7.6 to 10.7 kg in German Holstein. For protein yield, however, mainly negative effects of -3.6 to 0.2 kg in Fleckvieh and -4.8 to -5.2 kg in German Holstein were observed. Pearson correlations between residuals of milk yield and content traits were decreased when omitting DGAT1 effects in the analysis, thereby indicating that DGAT1 contributes to negative correlations between these traits. Molecular tests allow for the direct selection among variants; however, the benefits of the alternative alleles depend on economic weights given to the different milk production traits in the breeding goal.
